Liner: Trash compactor bag
Cover: Etowah gear sil-nylon; they make great stuff
Used these two the whole AT this year and finished with the same pack cover.

When using a trash bag as a liner, I assume you are just folding the top over and packing it down one side to keep water from leaking in through the top? Or is there a better method?

Use a trash compactor bag, not just a trash bag.  They are much more durable.  To seal it, just twist it shut a few times, fold it over itself like a goose neck and tie it up with an elastic hair band.
